Not sure what is going on there, you should be able to set-up multiple POP3 e-mail accounts (just make sure to use the "Test Account Settings" button after filling in the required name, password, mail and smtp server information.
You can also set-up groups of e-mail accounts, to assign the activity for a given group during "send/receive" command.
I have only heard of issues with 'hotmail' accounts needing to be set-up as a folder, which opens the hotmail page - no issues where you would be pulling off the server.
