Do the Citadel tower upgrades affect Rook's towers at all? and if so is it good to invest in it early if you're going a tower build?

no they dont and tower upgrade seems like a good strat against lower level players but that also just depends on who your playing if its a more experienced player and they are ranged your in bad shape
The hp regen upgrade is actually pretty great unless they have good anti-building stuff.
